The General Secretariat at the Geneva-based headquarters is headed by the General Secretary, currently Rev. Martin Junge, Evangelical Lutheran Church in Chile.
The General Secretariat consists of the:

- Office for Ecumenical Affairs
- Office for Finance and Administration
- Office for International Affairs and Human Rights
- Office for Personnel
